Rubber boots seal the ends of the linkage. When the front boot splits, road grit and water get into the shift rod bushings. The bushings then wear out fast and the rod starts to rust. Typical symptoms are a vague, sloppy shifter, trouble finding gears (especially reverse or first), clunks through the floor when you shift, or a stiff, notchy feel in cold weather. Fixing Vanagon shifting usually means new bushings and new boots together.
